In den beiden vorangegangenen Teilen hat man mit seinen X-COM-Einheiten die Erde zu Land ("Enemy Unknown") und zu Wasser ("Terror from the Deep") gegen außerirdische Invasoren verteidigt hat. In "Apocalypse" muss nun die Zerstörung der Großstadt "Mega-Primus" abgewendet werden.
Wesentliche Neuerung ist die Möglichkeit, die Kampf-Phasen entweder im klassischen Runden-Modus, oder in Pseudo-Echtzeit mit Pausenfunktion zu spielen. Da hier nicht mehr der gesamte Planet Erde verteidigt wird, sondern lediglich "Mega-Primus", ist die Karte des Verwaltungsteils auf eben jene beschränkt. Sämtliche Handlungen des Spiels laufen ausschließlich innerhalb des Stadtgebietes ab.
